disable auto-format?

Is there a reason the disable auto-format has stopped working in the HTML editor?
I was trying to update one of my masterlists of stories. I save the documents in plain text HTML and then copy/past it to the HTML editor that way it displays everything exactly how I want it.
Except now it doesn't. I pasted my file with the update, but when I saved it there was a ton of space between each entry. I went back to see if auto-formatting was engaged, but the disable thing was checked. I tried it both ways with the exact same result. When switching to visual editor and back to HTML editor it shows that all the <br />s are deleted and replaced by auto-generated line breaks based on carriage returns I use to organize things in the files. So there are about 4 lines between each entry.
I ended up having to delete all of them plus an extra line between entries from my HTML file then paste it to get it to work. The only reason for the HTML files is to make it easy to update. Now I'm pissed.
